Hi.
I am in the process of cleaning and painting an Atlas 12x36. Headstock is full of old grease and grime. If I remove the headstock for cleaning and painting, will I face any problems with aligningment when I assemble?

You shouldn't. The headstock should be a snug fit between the ways. All that you should need to be concerned with would be the left to right position. For that, assuming that you haven't moved the dual pulley on the upper countershaft, is to align that pulley with the one on the spindle.
